The -007 is the older Matrix version, where the -001, -005 and -006 are the newer CL (Common Line) version.

Both controllers pull roughly 20mA when connected with 1 LED lit up also, so power doesn't seem a likely issue, unless the Matrix is drawing much more current before syncing up than the CL, but I didn't see much more than 30mA or so on each one here when they were, tested on the 360 only though.
Someone would need to dig into the protocol a little bit with a Logic Analyzer and compare the two connected up where the issue occurs and see if anything was different there.
In case anyone needs to know, the Black controllers are almost always a CL version.
